Going to answer my own question here, in case some one else needs the info, and because I'm such a nice guy...

Hi- please go to: http://www.ecsusa.com/usbk7sem.cfm as deserado suggested- it tells you which is pin 1 for USB2 and USB3. I think this page may point out a mistake in the manual and/or the printed pin1 on the PCB.

I also have the same motherboard and the same problem with the USB port 2 and 3. have u found any solution?

Have you tried upgrading to the latest BIOS for the ECS K7SEM? Perhaps that was a bug and has been fixed in a later BIOS revision.

I have an ECS K7SEM motherboard....it has 2 rear mounted usb ports that work fine...it also has 2 others which are supposed to be available on the board...the problem is that when I hook these up....it affects the others...they won't detect hardware...etc....my expansion ports have individual plugs as I was told different boards have different plug in configurations and wanted to be sure that i could plug in properly... If anyone can help please drop me a note????!!!!
